Potentially time consuming processing of raw data sets into analysis ready data sets is done in a reproducible manner and decoupled from the usual 'R CMD build' process so that data sets can be processed into R objects in the data package and the data package can then be shared, built, and installed by others without the need to repeat computationally costly data processing. The package maintains data provenance by turning the data processing scripts into package vignettes, as well as enforcing documentation and version checking of included data objects. Data packages can be version controlled on 'GitHub', and used to share data for manuscripts, collaboration and reproducible research.

Designed for estimating variants of hidden (latent) Markov models (HMMs), mixture HMMs, and non-homogeneous HMMs (NHMMs) for social sequence data and other categorical time series. Special cases include feedback-augmented NHMMs, Markov models without latent layer, mixture Markov models, and latent class models. The package supports models for one or multiple subjects with one or multiple parallel sequences (channels). External covariates can be added to explain cluster membership in mixture models as well as initial, transition and emission probabilities in NHMMs. The package provides functions for evaluating and comparing models, as well as functions for visualizing of multichannel sequence data and HMMs. For NHMMs, there are also methods for computing average causal effects and marginal state and emission probabilities. Models are estimated using maximum likelihood via the EM algorithm or direct numerical maximization with analytical gradients. Documentation is available via several vignettes, and the paper by Helske and Helske (2019, <doi:10.18637/jss.v088.i03>). For methodology behind the NHMMs, see Helske (2025, <doi:arXiv:2503.16014>)

cogena is a workflow for co-expressed gene-set enrichment analysis. It aims to discovery smaller scale, but highly correlated cellular events that may be of great biological relevance. A novel pipeline for drug discovery and drug repositioning based on the cogena workflow is proposed. Particularly, candidate drugs can be predicted based on the gene expression of disease-related data, or other similar drugs can be identified based on the gene expression of drug-related data. Moreover, the drug mode of action can be disclosed by the associated pathway analysis. In summary, cogena is a flexible workflow for various gene set enrichment analysis for co-expressed genes, with a focus on pathway/GO analysis and drug repositioning.
